Previous Federal Bureau of Investigation head James the ex-FBI chief has denied the charges to providing misleading information to US legislators and hindering a legislative process.
Mr Comey's attorney submitted the plea on his behalf in a US district court in Alexandria, Virginia on mid-week.
Patrick Fitzgerald stated he would attempt to have the case terminated for multiple reasons including that his defendant, a opponent of Donald Trump, was being singled out.
The former director was formally accused soon after Donald Trump urged his attorney general to take action against him.
At the proceedings on mid-week, Comey's lawyer Mr Fitzgerald told the court they planned to present several legal requests to throw out the case before a legal hearing, arguing the prosecution was vindictive and that a government lawyer was improperly appointed to assume control of the proceedings.
Mr Comey's case was originally handled by a Virginia prosecutor, who left his position under scrutiny from the former president after his investigation into another political adversary - NY AG Letitia James - did not succeed to initiate prosecution.
Mr Comey came across in good spirits as he entered the courtroom on mid-week, speaking with his lawyers and making jokes. He was joined by his partner, Patrice Failor and daughter Maureen, a federal prosecutor who the former government terminated.
Upon hearing to the court state his legal protections and the pair of allegations against him in legal proceedings on mid-week, the defendant was questioned if he grasped the allegations.
"Absolutely your honour. Thank you very much," he stated to the court.
Mr Comey was the FBI Director from four years and was dismissed about four months into the former president's first term as commander-in-chief. At the time, the director was directing an investigation into international campaign influence and whether there were any connections between Moscow and the election effort.
Throughout his leadership, Mr Comey caused a backlash from the Democratic party when he stated just immediately preceding the 2016 election that he was investigating political contender Clinton's use of a non-governmental email account. Charges against Clinton were never brought, resulting in disapproval from the Republican party as well.
Prosecutors allege the former director provided false information to the legislature during a congressional hearing in recent years when he was being interrogated about both the previous examination as well as the election interference investigation. They say he deceived the upper house by stating he had not authorized an individual at the Federal Bureau of Investigation to leak to news outlets information about the government examinations.
Government lawyers also allege the defendant of "improperly attempting to sway, hinder and delay" the panel by making false statements to it.
In a video Mr Comey published to his online platform after he was accused, he stated he was wrongly accused and charged Donald Trump of acting like a "dictator".
"My family and I have been aware for years that there are consequences to opposing Mr Trump," he said. "We refuse to live on our bended knee."
"I'm innocent," he added. "Thus initiate a court case."
The accusations against the former director surfaced after Donald Trump published on online platforms insisting on his top legal official, Ms Bondi, prosecute Mr Comey and other people.
